We need more information to help you.

How is the server managed, AssistServerManager?

Do you have it hosted by someone else, then who?

On Linux there is no visual shell of the servers if you run them though AssistServerManager.

You could do this:
You could create/modify server though AssistServerManager, but start the servers though normal server startup, and then after the server is setup start it manually with
./server-bin GLOBAL map-filename
