How come when I am in the server and I see someone come in. I look at the name and its a name I know, but when the person actully joins propery its a different name? Has anyone come across this before?
Its like it showing the persons main account?

I haven't seen anything like that, not that I recall at least.
And I don't exactly know what could be causing it, but it's definitely not anyone's main account. It's more likely that it's someone else who was on the server previously (perhaps with the same PBID or something).

Because you are using Merlins server. When player joins server he is handled by server as UnknownPlayer before account information is loaded. This UnknownPlayer might be seen in console every now and then. But Merlin has set a config to his servers where he renamed this UnknownPlayer with his account, so he kind of keeps fake joining every time someone joins and once he actually appears and joins spectators most of players wont realise he's around eventhough console said so
